Speaking of keeping a backup save, if you conclude the main quest by stepping into the final 'bosses' room, you’re not coming back out again. Once the tailored end cinematic rolls out and the credits do their thing you’ll be unceremoniously dumped back at the title screen. If you want to continue to explore the massive area of Washington DC, you’ll need to postpone this fight, but the game never actually tells you that.

Reminds of of Fable 1. If you skipped the ending credits you didn't get to continue, but if you watched and sat through you could continue. No where this was mentioned though.

Thing is, will you know when it's the final boss' room?

a smart thing since there are multiple endings is just to create 3 save files, one for good, one for evil and one for neutral. this way it'll help not only w/ achv. but allow you to experience the game in full.
